The comprehensive qualitative and quantitative analysis of complex proteomes and protein/protein interactions has become a central issue of many biomedical research projects today. Since posttranslational modifications (PTMs) play a central role in many biological processes the detection, localization and quantification of these modifications has become the central challenge in modern protein analysis. For the comprehensive analysis of common and rare PTMs high-end mass spectrometers are needed. Since many peptide modifications lead to a decreased ionization efficiency, sophisticated mass spectrometric methods are needed to detect these peptides in complex mixtures and to submit them to adequate fragmentation processes. The old MALDI-TOF-MS instrument purchased 15 years ago in our central protein analysis facility can no longer fulfill these requirements. Therefore, we apply for a new high-end ESI-MS instrument which completely fulfills all requirements. Besides high sensitivity, high mass resolution and mass accuracy the instrument allows many different fragmentation methods. For the central analytical core facility this instrument offers the best potential to perform all the envisaged projects.
