An achievement of the 1st funding period has been the development of methods for the efficient segmentation of microscopy images produced by the biologists of the RU. Although the methods developed are versatile, individual tailoring to the needs of each biologist is still needed. Moreover, now that the baseline algorithms are established and segmentation of large datasets has become possible in practice, all groups of RU aim to use it as a basic building block in their analysis. For these reasons, in the second funding phase, the central project Z02 will provide a platform for collaborative work with individual projects on their image segmentation needs. Z02 will provide centrally the means and personnel to streamline the storage, processing and exchange of segmented data. Z02 will be tightly interconnected with project P03 that develops new methods for the accurate generation and curation of the segmented images. Image segmentation being the entry point for the quantitative analysis of cell or tissue properties or generation of template for modelling, Z02 will also tightly interface with Z03 “Analytics and modelling”. Interoperability between segmentation tool (ilastik) and the analytics (MorphographX) and modelling tools (MorphodynamX) will be implemented.
