Proteomics encompasses the analysis of the entire protein complement of a biological sample including all posttranslational modifications. As such, it defines the complex phenotype of functional genomics. Proteome analytics is most challenging in modern life sciences, because of the large dynamic range and variability of proteins. Advanced proteome analytics requires the application of highly complex mass spectrometry approaches and collaboration with experts of different backgrounds for efficient use. Therefore, the Medical Faculty Mannheim of the Heidelberg University organized its research infrastructure in form of a Core Facility Pipeline, in which the Proteomics Core Facility (PCF) assumes a key position.Aim of the proposal is the technological enhancement of capabilities as well as the successive replacement of the main high throughput mass spectrometer at the PCF. The former shall reflect the technological development in the field in order to secure the means for high quality proteome analytics including dependable quantitation in support of scientific projects in life sciences. State of the art MS-platforms provide relative quantitative data for thousands of proteins in a single analysis per sample with improved specificity. Thus, they achieve improved depth of analysis and require less sample amount or reduced instrument time. Fundamental developments in data-independent acquisition (non-selective precursor analysis) achieve high data completeness and reproducibility with variation coefficients smaller than 20%. This improves the comparability of data and enables the discrimination of slight dynamic changes in protein expression. The high comparability provides essential prerequisites for digitalized biobanking. Finally, the main MS instrument of the PCF became less and less reliable. Therefore, the proposed instrument is intended to replace it step by step in the area of comparative analyses.The Medical Faculty Mannheim focuses on the four research areas Oncology, Vascular Biology and Medicine, Translational Neuroscience, and Medical Technology. Within the past years, these areas have been strengthened substantially by decisive actions of the faculty. In addition, novel and established cooperative research projects are pursued. As a result, the incremental number of scientific projects generates a higher demand for support by the PCF while asking for updated state of the art proteomics technologies. The basic and translational research of several medical and research departments representing multiple research groups benefit from the proposed instrumental enhancement of the PCF, which is reflected in the broad support of the grant application.
